The incident has raised doubts over the star's ability to stay in her home town of Blackburn near Edinburgh.
Boyle is still living in the same council house she grew up in, and last month told of spotting two strangers in her back yard at night.
Fans have been caught pressing their faces up against her window, and relatives also fear her new wealth could make her a target for thieves.
In the latest scare, 48-year-old Boyle returned home on Tuesday night after a trip to London to help record the Help Haiti charity single.
She was with a friend and when she opened the front door of the semi-detached property a youth was inside and ran past. Items in the house had been disturbed.

Re: Susan Boyle finds intruder in home
Gosh if she has a panic alert system in place in her home, then how did the kid get inside? I hope she can make sure it's operational and can feel safe there always. If she wants to be there, then she should be. I'm sure she may have forgotten to set the alarm when she prepared to leave that day. I would love it if a trusted friend could be a room mate for her or something.
We are routing for you Susan. Be where you feel happiest. Right now it is the home that holds your dearest memories. That's how it should be!
